A patch replaces the .dll with another so if it don't exist it woud just place the patched .dll there, Patching it would allow the Aero and other themes to all work, so your getting it all with a patch.
THEME issue
Not entirely. Most patches inject into the DLL file rather than replacing it, I know themes do as if the DLL file was overwritten then the same errors would popup as they are now as most of the vars would be missing from the DLL.
The patcher I use overwrites and saves a copy of your orig and then when you ask it to overwrites back to the orig.
Depends what DLL files are needed and what DLL files it overwrites. I would recommend just installing windows on a secondary partition, then wiping windows from the C partition taking into account you already use it.

just for the record, i'd of tried going to CWINDOWS\Resources\Themes\Luna and double clicked the theme file, manual changing it lark.
